According to Pixelmon Generations website, Mega Evolve is an external move which permits you to be able to get a Mega Pokemon outside of battle. If you use this move, it will cause the Pokemon to undergo the evolution animation and then it will directly change into its Mega form. The form will revert on battle start, recall or when being put in a PC.

The Difference of Physical Appearance of Rayquaza and Mega Rayquaza

Rayquaza is a big, green and serpentine. This Pokemon has red-tipped, rudder-like wings on its shoulder and down its body. On the tip of its tail, there are also similarly patterned fins. Across the length of the body of Rayquaza, there are yellow ring-like symbols. On top of its head, there is an additional yellow ring.

There are two limbs of this pokemon with three-clawed hands and two long, structures which are like horns on its head. There are also two shorter horns along its jawline. This Pokemon also has small, yellow eyes with black pupils. It also has prominent pink gums and two discernible fangs in its upper jaw.

When Rayquaza evolves to be a Mega Rayquaza, the body becomes longer and gets more features. The head of Mega Rayquaza is longer with a ∆ symbol which appears on its forehead. The eyes  have yellow pupils and red irises. Also, behind its eyes, there are black, shichishito-shaped markings trail. The red lips and teeth that he had become gold and the gold lines connect to those on its lower horns.

There are long, golden, glowing tendrils at the outer edges of its lower horns. Each tendril extends to a green, fin-like structure. The tendrils have ring patterns which are the same as the yellow markings which run along the length of Rayquaza’s normal shape.

Along the length of its body, there are golden, glowing orbs which are put where its ring patterns used to be. Its chin, part of the neck and also parts of its serpentine body are changed to be black. In Mega Rayquaza, the fins which run along its body are now marked with gold lines. The fins on its tail become yellow entirely and substantially longer.
